Genotype
Genotype
The Genotype module brings together GWAS study information, germplasm panels, variant extraction, expression QTL (eQTL) results, and InDel markers for sweetpotato. Different functions use different reference genomes, so coordinates from different pages should not be mixed.
Data Information
A catalogue of 20 sweetpotato GWAS studies published between 2016 and 2025 in 15 journals, with a reported total population size of 5,985 accessions (not de-duplicated across studies). Studies can be searched by title, BioProject, or journal, filtered by year and journal, sorted, paged, and downloaded as TSV. Studies with germplasm records link directly to the Germplasm page.
Germplasm
992 germplasm records from the first three studies (314, 384, and 294 accessions), including Sample ID, common name, and place of origin. Records can be filtered by study and origin, searched, sorted, and downloaded as TSV.
Genotype Extraction
Extract variants from the 314-sample Xushu 18 (IBA r1.0) variation panel by genomic position or by gene interval with optional upstream and downstream flanks. Variants can be filtered by type (SNP or InDel), minor allele frequency, and missing rate. Results are shown in pages and can be downloaded. Each run is stored under a unique result ID.
eQTL
An eQTL resource from mature storage roots of 86 accessions, mapped to the Ipomoea trifida NSP306 v3 genome. It contains 4,408 eQTL blocks for 3,646 target genes, including 2,261 local and 2,147 distant eQTLs. A chromosome-by-chromosome regulation matrix, search by gene ID or lead SNP, type and chromosome filters, a significance threshold, sorting, and TSV download are provided.
Markers
A panel of 3,206 InDel markers on the 15 chromosomes of the Xushu 18 IBA r1.0 A subgenome. Users select one or more chromosomes and a number of markers to draw a random panel without replacement; the same chromosomes, number, and seed reproduce the same panel. Marker positions and forward and reverse primers can be copied or downloaded as TSV.
